Theory of Learning in High-Dimensional Neural Networks: Generalization, Transfer Learning, and Neural Scaling Laws

This thesis develops predictive theories for neural networks in high-dimensional settings, focusing on three problems of particular relevance to modern machine learning: generalization, transfer learning, and neural scaling laws. We first study the generalization error of two-layer neural networks with generic activation functions in a setting closer to empirical risk minimization, rather than restricting the analysis to an optimal statistical benchmark, and we characterize how the regulariza...

Data-driven models for RNA: physical and statistical approaches to secondary structure, RNA–protein interactions, and siRNA potency

RNA structures and interactions are often accessible only through indirect, noisy measurements. Principled models of how observations arise allow data-driven regression to infer not only measured labels but also latent biological quantities. This thesis develops such physical and statistical frameworks for RNA secondary structure, RNA--protein interactions, and siRNA potency. MERGE-RNA describes RNA structural ensembles by modelling the physics of dimethyl sulfate (DMS) probing. It lear...

Molecular Dynamics Simulations of Flexible Biomolecules: Development of Enhanced Sampling Methods and Integration of Experimental Data

Molecular dynamics (MD) simulations act as molecular microscopes, giving access to the position of every atom at every instant of time. This access comes at a price: the reliability of the result is limited by the accuracy of the underlying force field, and by the amount of conformational space that the simulation is actually able to explore. This thesis addresses both sides of this problem, by developing techniques that make the exploration of conformational space more efficient and by integ...

Written in the Stars: Astrocyte Biology From Evolution to Disease

In the 21st century, neuroglial research has entered a period of Renaissance, extending the views of prominent neuroanatomists and neurologists of the 19th and early 20th centuries, who assigned to glial cells numerous physiological functions and highlighted their fundamental role in the pathophysiology of nervous system diseases. Astrocytes are highly diversified in structure and function; they control brain homeostasis, support synaptic connectivity, and enable information processing in neu...

pH-dependent allosteric remodeling of a bacterial riboswitch couples alkaline activation to metal sensing

The widespread yybP-ykoY riboswitches control bacterial manganese (Mn) homeostasis by activating exporter expression in response to intracellular Mn2+ levels. The Escherichia coli alx riboswitch distinctively couples Mn2+ sensing to cytoplasmic alkalinity, but the mechanism is unknown. We show that pH tunes the alx aptamer's conformational sampling to modulate Mn2+ sensitivity. Single-molecule FRET reveals that Mn2+ stabilizes a docked three-way-junction conformation, and alkaline pH shifts t...
